I have also experienced this or something very similar (lost transitions, etc.) in the original Bio campaign, but it was unpatched at the time. Also, it didn't persist as in the OP's description. Apparently, the reload action somehow purged the error and it went away, But I remember such a gliche happening a few more times albeit rarely and NEVER after updating the engine to v1.69.
It reminds me of a bug where I somehow get my PC into an area, a seemingly benign walking area and can no longer move it. It will rest, cast spells or whatever other actions but I am unable to dislodge it from the the "stuck" zone with either mouse, keypad or arrow pad. Reload fixes it though and seems to move the PC very slightly on the grid.
What is particularly alarming about the OP's bug is Lightfoot's description of script actually rearranging the way the stack is accessed that persists in other modules, so I have a question for any who have experienced this testing the module in question: Did you try to start/play any of the standard Bio campaign modules to see if this bug was expressed in them at any point? Since these modules/scripts are all vanilla, it would be important, at least for me, to understand the dynamics which are at work to cause this to affect how the base game performs.
