We've had some similar problems. My server is running VirtualBox and NWNX2. Players have reported the in-game time has been speeding up and bouncing around like crazy. I think this is, in turn, causing our spawn scripts to not fire. (NESS seems to be based on the in-game year. If it gets too high, NPCs stop spawning).
Wish I had more info, but maybe someone will have a solution to our problems!
