Ehm sorry, but yo uare fool if you are afraid to use *official* patch. Its probably harsh to say that but its true. If you hate me for honest opinion so be it.
Both my override and hak folders have uncountable files. Can I remove these without damaging my game ?
haks are applied only if module uses them, they hardly can cause this
overrride can be easily deactivated by renaming the folder - when you proof its not by override you can restore it

Definitely, but for a future you might consider manage your override in better way. Either keep the original packages you added to the folder so you can backwards check which file comes from which pack. Or you can use the nwnpatch.ini method to manage and divide your override into separate haks for higher control over them.
And one thing about computers - when something suddenly stop working, first thing you have to find out is when it was last time it worked and what changed since then. Your issue specifically sounds like adding some outdated 2da files to your override, files that were not updated for a patch 1.69 but without knowing what changed we cant be sure.
