The easiest way to do is to let the toolset do it for you. Under "Module Properties" on the "Custom Content" tab, select add your haks then hit the "Check For Conflicts" button. You'll get a display of all the conflicting resources and which hak they are in.
Alternatively, you can download NWN Explorer and check for issues manually.
Is there a breakdown of what is what in the paks
including 2das? Is a 2da without corresponding item pak of any use?
If your hak hasn't modified any resources of a particular type then the corresponding 2da is not needed. For example, if your hak has no new creatures models then you will not need to include a copy of appearance.2da (the 2da that holds references for all creature models).

Not really. Generally speaking you can get all the help you need from here - or find someone who may even be willing to walk you through the process or do the work for you.
The top hak that was mentioned in Failed.Bard's post is basically just a group of files that sits on top of the content you are merging. It usually just includes 2da files, but sometimes also houses personal content or fixes to assets included in the lower haks.
